Every time I do this mission onhard I always take out the necessary guards that I have to I always do the same beats over and over and once I get inside the basement vault I go and cut the glass and once I take the item out It miraculously alerts all the guards before I escape

Kill only red dots on map.

No more or you'll highly increase risk of alert. Especially in basement.

Most likely the Juggernaut finds one of the dead bodies - this has been changed with the latest update - guards will react to dead bodies now, try to kill the guards only before you leave the compound.

Sounds like one dead guard gets spotted. You basically only need to kill one guard in the compound and that is the one standing infront of Rubio's office door.

I now do it killing no guards and shooting no cameras (obviously I'm using a guard uniform), and the alarms still come up when leaving the compound. 

 

Yes, artificial difficulty as noted above, but somewhat covered by Pavel's line "Now that they have seen the vault..." or something like that (you'd think I'd know the exact wording by now).

 

And of course, there is a vault camera, as we know from our Intel missions. 

 

Frustrating to be 'discovered' at the same point every time, but not unreasonable, in my opinion.

 

 

 

 

 

As for the guard at El Rubio's office door, approach the landing before rounding the second-last corner before him, and this will trigger him to leave that place, descend one flight of stairs, and look out over the courtyard. At that point, you just walk (or even run) behind him as you do with the sentry at the bottom of the stairs. 

 

And and the guy standing by the bike when you leave? You needn't harm him. If you're wearing the guard outfit, and are quick (and don't bump into him), he doesn't care that you've nabbed the bike.

The alarm goes at that point, because the new shift of guards spawns at that point, and they find some of the bodies that you laid down earlier.

I recommend finding a route to the vault (or I should say, the office elevator, really) that doesn't require any kills. There are plenty of no-kill elite runs on youtube if you need a guide on that.

(You could safely kill the one personal bodyguard up the stairs by Rubio's office, but you can also sneak by behind him)

Hunting down the guard with the gate keys is no longer worth it, because the body will probably be found by the new shift of guards.
