You can work around it in Windows 2000 & XP by holding shift and rightclicking on the second shortcut and selecting "run as" from the menu. This way the second install can use a "second user" so to speak. I see Run As without holding shift when i rightclick. Why do you say hold shift? Also, that run as is a good idea, but i have made it my plan to NOT use all my save spots, as thats confusing. It is a good idea though, if you want to save after each mission, then write a little text file saying what missions are completed in the pack (aka step by step savegames). That way if you do a mission much later on but you missed out, you can go back to the exact spot. And, you could put it on a website, so people who want to play the game but cant beat 'one mission' could go play yours. Whatever. I might do that thing, it would involve trees though, either Cortez or Averys missions. Probably not, i dont have THAT much time on my hands.
