I'd say the Gambetti crime family, Gravelli has ties with important people at the stablishment as can be seen in Entourage mission and the fact that is ULP Agent who puts Niko in contact with the mob boss, moreover reading Liberty Tree articles is clear that Gambettis remain on the top thanks to these connections. However, this could change after Botino arrest -which takes place in a date between IV and V- with his subsequent deposition in order to reduce his conviction, but I don't remember Botino's daughter giving many details about that.

I wonder how much influence the Petrovic Mafiya has after 2013; their presence in Los Santos doesn't appear to be much, if it exists at all. However, they were clearly one of the most powerful gangs in Liberty City, and who knows of their business assets.

In GTA 4,the LC comission and the Russian mob (especially the Petrovic mob) seem to be the most powerful gangs.

In GTA 5 and Online,not counting mercenary groups like Merryweather and the Professionals,the most powerful gangs are probably the Triads, the Madrazo cartel and El Rubio's cartel.
