Can charging PS3 controller alternative make saved data invisible for a game?

I have played many games (not only from Rockstar) on my PS3 and never had any problems. Yesterday I started playing Max Payne 3 (used but without any scratches) and managed to finish about 1/3 of the game. Today I wanted to continue from where I stopped and I was shocked to see that the game acted like there was no saved data (wanted me to adjust brightness etc.). Restarting the PS3 and reinsterting the game did nothing. To my surprise, disconnecting the USB cable from an unoriginal PS3 controller (charging) did help.

Has anyone experienced similar problems? Can charging PS3 controller alternative make saved data invisible for a game?

I would not be surprised, because this controller (when connected via USB cable) make my PS3 turn on immediately after I turned it off.

According to the XMB (dashboard), saved data file is not corrupted
