I've always had that mouse issue ever since I got my 64bit Win7 OS. My rig seems to be too advanced to emulate the 32 bit XP OS to make the mouse driver work I guess. But I didn't think to try running it using a console controller though. Have you tried that? Besides activating DEP and setting the compatibility mode on the .exe to run using Win XP Service Pack 3, did you also: set the exe Privilege level to run as an administrator ? (this assumes you're the only one using your computer or can act in the role of an admin if not). If you didn't do so, change the status to this by right clicking the .exe and then going to the compatibility tab. Click the "change settings for all users" button to enable this.
