How the hell does this work? Am I wearing extra armor when I buy it before a mission during the configuration screen? Or am I wearing extra armor points when I VISUALLY put it on from the select menu?

It appearing on you is optional, but does not affect it's effectiveness. You can take it off in your inventory, but it will still protect you.

the visual effects mean nothing... you can unequipt the armor visually and it doesn't change anything.

You can wear it, but if you don't have any brighter blue in the blue bar, then you don't have true Armor. The armor worn is just cosmetic one.
