1. I was in charge once.

2. My "office" is on the top.

Although someone else guessed it, the ship captain makes sense.

 

He was in charge being a captain, the bridge of a ship, or what may be called the ship or captain's "office", is located on top, he certainly likes to drink, and we all know what sort of problems he brought.

 

So, although someone else said it, that is where my bid would be.

Correct answer: The captain of Platypus known also as Zorba Philippidis.

 

1. I was in charge once.

He was captain of the ship.

 

2. My "office" is on the top.

Bridge at the ship is located at the top of the Platypus.

 

3. I liked to drink.

When they found his body he had an alcohol in his veins.

 

4. I went back to Thailand to my wife.

His body was sent to Thailand where his wife is living.

 

5. I was working with fine people, but they left me.

Niko identified crew of the ship as fine people. "...and spent next seven months with you fine people."

 

6. I brought many problems to Liberty City.

There was Niko, diamonds and heroin on than ship.

EDIT: Oh, Zorba Philippidis too was found in that river.
