Game progress went down!

Hello, i have just recently beat gta4. After a while i did a couple side missions and stuff (races,dates,friends,cop missions, etc etc.) And randomly i get this R that appeared on my map, and i realized its a mission that i have gotten way previously before, it was the mission taking out the trash. Ever since this event happened, my game progress went down harshley. I was at 80.42% finished, now i am at 39.42% finished. I've tried loading my previous games, didn't work. My Playing time was well over 50 hours. Now it's at 13:34:24, everything else went down too. Why is this happening? Please help me! If you need to know anything, just post and ask.
