I believe it's the mission "Blood Brothers" where you decide to kill Francis or whoever the other Mcreary boy is, anyways who should I kill? If I kill one would I get different missions or would I unlock anything?

You still get the same missions and storyline progress after that mission regardless of who you choose. The only thing that differs is the dialogue at the resulting funeral during the mission Undertaker.

Sweet! Thanks! I'm going the smear the c*cky Francis's @$$ on the pavement. Well, I believe he was sort of a jerk compared to his brother. Or was it the other way? I'm sure I was right the first time.

Yeah your right. Francis the bent cop, threatens to blackmail Niko and will even offer you more money if you call him during that mission. For me Derrick was more trustworthy despite his drink and drug problems.

Yeah, the first time I did the mission, I didn't know who I should kill and what I would get (or if I would get anything), so I killed them both with my RPG-7 to fail the mission.
