I deleted the Gta:SA User Files folder where you can put in your own songs,is there any way I can put in my songs to come from Gta:SA again?

Play the game again and it should re-create the folder again where you can put the music files.

Well, why is this unclear ?

The User Files are created when you first save i.e. the mission Big Smoke/Sweet and Kendl

So does the file regenerate after you complete the mission, or after you save?

It's after you save; provided that the folder doesn't exist already and it's the first time you are saving the game.
