Pretty sure R* were quoted on it being like that. The autosave is there to make things easier... It would mess the game up if it advanced six hours everytime you autosaved. For instance, if you made an appointment tomorrow at say 8AM to further one of the ingame relationships, then did a mission that took you to 3AM to finish in gametime, advancing six hours with an autosave would cock you right up. Sounds like you're referring to the Burglary missions...those had to take place at night; or some of the missions from Sweet I remember it saying you had to come back during a certain time.
