If you go through the LCS files there are two music files called MISCOM and MISCOM2.

 

MISCOM2 is the usual mission complete music but MISCOM is actually an extract of "The Heist" music heard at the beggining of the game. If you listen real carefully at the very end of it you can actually hear a bit of the bus braking! It seems they just cut a bit out of the opening movie!! This is probably the main reason they did not use this music for mission completion bit (the other reason being that it sucks in comparison).

Also another strange thing is in Shoreside Vale, if you stand really far away from the billboards (but close enough to see what is on it a bit) the back part disappears and you can see an inverted version of the posters. Sometimes you can even see an original GTAIII poster underneath!!

One is at Aspatria. Go to the Yakuza munitions dump. by the gate there is a shop called "Cock Lovers"

 

Another one: Infront of the Portland Police Station there is a building. By the southern wall of it there is a shop. Its called "Cocker Knokers" For all your knoker needs!!!

The mission where you have to chase Casa around the factory and you have to sneak behind him for killing him with an axe is a reference to the last level of Manhunt , where you have to have to chase Starkweather around his office and you have to sneak behind him so you can kill him with a chainsaw .

I don't know if this is old or is not an easter egg but the icon in the gta 2 multiplayer token that gives yoi instant gang is a hand shaped exactly like the hidden packages.
