If it was known what the deobfuscated/decompiled code did in the script files, would there be any way to call the functions inside of that script?

No, you cannot call them directly since the script functions do not translate to functions in the exe.

Is there a way to make a .dll and a script communicate with each other?

The ScriptEngine is a runtime interpreted, they even can't really communicate together thats why so much functions are redundant in different scripts.

For sharing Functions, there are the Natives and for sharing Memory there are the Globals.
for let them communicate you need to Patch the Scripts, so lets better just say "No  there isn't"
