The IAA was watching Niko? I think they said that they had eyes on him before he entered the country in 2008. I think they started watching him after the incident he had when the boat sank while he was working for Bulgarin.

why they would had eyes on Niko for so long?

Could be. I also can imagine they had eyes on him since his time on the Platypus. There were all kinds of shady characters on this ship. The ship´s cook with his diamonds, the chinese and their brown and who knows who else (possible terrorists?).

Not to forget about dubious vehicle importers as well. They were loading things into white Schafters.

Acrually what they were loading into that car was the heroin that plays such a vital role in the plot.

Probably even before the sinking, it makes sense for IAA to monitor human trafficking and smuggling operations in Mediterranean. That where they'd take notice of Niko and his skill set. Local IAA agent was probably already planning to blackmail him into service, but when Niko ran, he forwarded the file to ULPC. Knowing the voyage would take at least six months, ULPC then made Karen make contact with Mallorie and Roman... and the rest is history.

I doubt it heavily.
IRL the CIA didn't get that involved with the Bosnian War, I think the enemy were using him as an informant for a bit, before he got addicted to heroin. They decided to exploit this though.

Since it's was during Yugoslav Wars it was "the other side" - the same that Darko's murdered neighbours were.

GTA has never been 100% accurate to real life events the American-Australian war was a thing in the GTA universe.
