Ok, so I'm on my second playthrough, and now I'm scouting out the UD. However, I haven't even completed the paleto score? Am I missing something? I don't remember the story going this way! Trevor and Michael never went into hiding from Martin, have the updates screwed my save file?

it might actually. on my first playthrough I completely skipped over mission Hang ten, and I didn't even know it was here until I checked the walkthrough.

There was a glitch with Online when it first launched, might still exist, where it skipped you ahead in the single player story out of nowhere. Probably what happened.
