They are cult parodying another cult called $cientology. There is no theory behind it.
Go read some of the bullsh*t that gets pushed around by $cientology and the stuff Hubbard came up with for that crazy "religion" and you will be laughing harder at that crap than what Rockstar came up to mock them with the Epsilon Program.
The religion was started for money solely.
The game gets it 100% accurate with all the "send us your money" stuff.
Go read on Xenu.net what they truly believe and how crazy they are, and you see it's not very different than the parody of Epsilon douches from this game. And yes they really have their own Navy (Sea Org) and tons and tons and tons of money to afford the security similar to what you saw in the final mission for them.
Yeah, it's a parody of the Scientologists but there might be more to it than just that. The HQ of Epsilonist is an more or less exact replica of one of the Scientolgists churches. If I remember correctly, a few selected people got to play a role in this whole Epsilon missions so there was a lot of thought put into it. If it where just a sort of easter egg I think it would have been more like the Altruist which you never really get in deep with. The whole tract or whatever it is you get upon completing the Epsilon missions is too damn huge and cryptic to not mean anything. It's most likely riddled with clues but since it's so long people have probably not given it much thought. I'm sure that someone will eventually reveal something from it and once it does, people will probably see a red line through the message.

Anyway, i think ive found out a small bit about epsilon which may not have anything to do with the easter eggs but here it goes:
remember how the epsilon twitter kept mentioning unsavables being punished with some sort of "train"? if you dont, here's one of the tweets.idk if any of you have come across the random event where trevor (at least thats who i was playing at the time) comes across a car in the middle of the desert, but if you stop to try and help the person, you get tazered and knocked unconscious, only to wake up on a set of train tracks in your underwear as a train is barreling down on you.nothing happens after you dodge the train, but heres a video of the event:
The train referres to being pounded in the ass in prison if I'm not misstaken. Haven't experienced that side-mission myself, but it seems to wierd to be important in some way.
