I want to get into modding. However, I'm not understanding how modders find the correct variables for the games they are modding. How do modders find out which variables are used in a game? Also, how do they integrate custom scripts into a game's files?

For C++ you may want to check Aru C++ Scripthook.

For .NET languages you may want to check Hazardx .NET Scripthook, based on the former one.

Java not really that different from C# but, as far as I know, not possible to use it to mod GTA IV.

You don't really need or know any variables, those frameworks (or Scripthooks) simply provide programmers with a bunch of functions to manipulate the game engine. Both have good enough documentation to get you started, and there are countless tutorials, snippets and examples out there.

JulioNIB has an amazing list of tutorials but only for VB.NET. I, myself, have 5 open source projects available at Google Code. And, for not underrating anyone else, there are plenty of other open source mods available, actually to many to list in here.

If you decide to go the C#/.Net route, there's an IRC channel you can join that has a few people in it that can help you. I'm in there a lot.
