If you put in a time limit, how do you get rid of the time limit after the certain objective? For example
1st objective: Time limit
2nd objective: Go to the checkpoint before time runs out
3rd objective: Cutscene
How do you stop the time from counting down in the 3rd objective? Please tell me if this is hard to understand

I guess I understand why you're confused.

If you want to stop the timelimit, you simply need to make another timelimit objective and set the time to 00:00

I tried that and it didn't work
Do I put the new time limit immediately after the old one? Example:
Objective 7: Timelimit 50 sec
Objective 8: Timelimit 00:00
Objective 9: Checkpoint

Also, do I choose set new time or add time?

You need to set a new time, of course.
