I'm no aficionado of RPG's, Fallout 3 & NV being the limit of my experience (just started Skyrim). Even I can see that would be remedied by just making her (or any other character with a similar predicament) wait outside. I mean, that just a simple patch isn't it?
No, the only remedy would be a proper dialogue between her and the Companions and you being able to choose what to do, either dumping her (which would probably be best, since Bethesda companions have no personality or traits/skills), not joining the companions, or sorting out the conflict by other means (Persuasion for example, which is a skill in the game, though only used for "BUT I WANT YOUR ITEM"-quests).
If you leave her outside I don't think she would be very happy; "Oh yeah wait outside, I'm going to join these people who hate you, heck I might even sleep there, you can stay outside for a night, right?"
