I was in combat with Niko and accidentally pushed some button combinations and he did a running knee to the bad guy while the bad guy was on the ground about to get up. Does anyone know how this is done? I looked in the manual and it didn't explain how this attack move is performed.

Don't know about that, but I'm pretty sure I've given Niko a Tennis Elbow from throwing to may grenades Next, I'm going to work on his Jumpers Knee...
